新疆帕米尔高原家养绵羊瘤胃微生物GH10与GH11基因家族多样性分析

Analysis of Gene Diversity in GH10 and GH11 Families in the Rumen of Domestic Sheep from the Pamir Plateau in Xinjiang

摘要:

通过探究新疆帕米尔高原家养绵羊瘤胃GH10与GH11基因的多样性,从而为解析GH10与GH11家族酶的酶学特性提供新基因资源和进一步理解瘤胃木聚糖酶的结构奠定基础。从新疆帕米尔高原收集6只家养绵羊瘤胃内容物,提取总基因组后分别采用两家族各自的通用引物进行扩增,经高通量测序后利用生物信息学方法对测序结果进行分析。对质检合格数据进行聚类分析,结果显示GH10基因家族共有2 040个操作分类单元(operational taxonomic unit,OTU),其中18个OTU的相对丰度大于0.01;GH11基因家族共有825个OTU,其中14个OTU的相对丰度大于0.01。在NCBI数据库中经同源性比对,GH10基因家族共鉴定出4门5科6属,相对丰度为97.79%的count数未能鉴定出具体类群;GH11基因家族共鉴定出4门8科10属,相对丰度为69.94%的count数未能鉴定出具体类群。经α多样性分析,GH10基因家族的多样性指数、均一度指数和丰富度指数均大于GH11基因家族。综上,新疆帕米尔高原家养绵羊瘤胃GH10与GH11家族木聚糖酶资源丰富,具有一定的特异性,且GH10基因家族多样性高于GH11基因家族的多样性。

Abstract:

By analyzing the diversity of GH10 and GH11 genes in the rumen of domestic sheep from the Pamir Plateau in Xinjiang, this study provides new genetic resources for elucidating the enzymatic properties of GH10 and GH11 family xylanases, while also laying a foundation for understanding the structure of rumen xylanases. This study collected rumen contents from six domestic sheep on the Pamir Plateau in Xinjiang. Total genomic DNA was extracted, and universal primers specific to each family were used for amplification. High-throughput sequencing was performed, and bioinformatics methods were applied to analyze the sequencing results. Following quality control, operational taxonomic unit (OTU) clustering analysis identified that the GH10 gene family contained a total of 2 040 operational taxonomic units (OTUs), with 18 OTUs showing relative abundance greater than 0.01; the GH11 gene family contained a total of 825 OTUs, with 14 OTUs having a relative abundance greater than 0.01. NCBI homology comparisons revealed that GH10 sequences were classified into 4 phyla, 5 families and 6 genera, with 97.79% of counts remaining unclassified, while GH11 sequences were assigned to 4 phyla, 8 families and 10 genera, with 69.94% of counts unclassified. Alpha diversity analysis demonstrated that GH10 exhibited higher diversity, evenness and richness indices compared to GH11. The rumen of domestic sheep in the Xinjiang Pamir Plateau harbors abundant GH10 and GH11 family xylanases, which exhibit certain specificity and the GH10 gene family displays higher diversity than the GH11 gene family.
